Hi Roger,
I would put them on with the bonnet down to get the correct gap and also the height to the bonnet and once in place tape it with masking tape to hold it firm while it sets

Roger,
Install them with the bonnet down, so you can leave the same gaps at the top of the eyelids (between their edge and the bonnet edge) to match the existing gap between the fender edge and the bonnet.
If you push them too high on the headlight, the bonnet might clip and damage them when you open it and close it.
The bonnet protector will make no difference to the alignment.
Noel has posted excellent photos illustrating the gap at the top of the eyelids with bonnet closed. Have a look at them HERE
Taping them overnight as Dave correctly stated is highly advisable to ensure they won't move while the glue sets in.
